I found that lefty1 and lefty2 are expressed in the same cell **type** , but is there a way to see if they are expressed in the same cells or different?

This is a terrific question. There are several ways of doing this, but a simple way would be try a 2D plot, where you plot the expression of one gene for each cell on the x-axis, and the expression of another gene for the same cells on the y-axis. Can you show me the path to your Rmd notebook? I can try to point you in the right direction.

I made a post for this in pretty plots section!

> If you want to check if the same cells express 2 different genes you can plot one gene on the x-axis and the other gene on the y-axis using the plot() function. From this code just update the gene names (here “Kdm5d” & “Uty”) to your 2 genes of interest! gene\_A \<- which(rowData(sce)[,2] %in% "Kdm5d") gene\_B \<- which(rowData(sce)[,2] %in% "Uty") plot(logcounts(sce)[gene\_A,], logcounts(sce)[gene\_B,], xlab="Kdm5d", ylab="Uty") The genes along the x-axis only express the gene\_A, genes along the …
