I found that lefty1 and lefty2 are expressed in the same cell type, but is there a way to see if they are expressed in the same cells or different?

This is a terrific question. There are several ways of doing this, but a simple way would be try a 2D plot, where you plot the expression of one gene for each cell on the x-axis, and the expression of another gene for the same cells on the y-axis. Can you show me the path to your Rmd notebook? I can try to point you in the right direction.

5. Gene_A x Gene_B Plot

If you want to check if the same cells express 2 different genes you can plot one gene on the x-axis and the other gene on the y-axis using the plot() function.
